My favorites:
Super Monkey Ball 2
My favorite Monkey Ball in the whole series, thanks to great controls, a challenging single player mode and a very fun multiplayer.
Soul Calibur II
The best Soul Calibur of all times. SC II has the right gameplay speed, optional weapons to unlock and a good roster of fighters. The GameCube version is the only one that has Link as a bonus character, and he shines.
Super Smash Bros. Melee
This is pro Smash in its purest form. Very competitive.
Metroid Prime
If you want to play any 3D Metroid, this is the one to play.
Notable mentions:
Star Wars Rogue Squadron: Rogue Leader
Eh, it's for the novelty, since you can replay all the famous space battles of the original trilogy. Plays most authentic with a flightstick in cockpit view and targeting computer disabled. Still, I had more fun with the N64 predecessor.
Eternal Darkness
Nintendo's answer to Resident Evil and Silent Hill. Kind of like a B-movie, with a nod to H. P. Lovecraft.
Metal Gear Solid: The Twin Snakes
A fine remake of MGS. Graphics are on par with MGS 2 on the PlayStation 2.
Resident Evil
This impressive remake of RE1 has been ported to other platforms in the recent years and gave birth to Resident Evil Zero using the same game engine. There are also other RE games like RE2, RE3 and Code Veronica on the GameCube, which are mostly plain ports from their source platforms. There's also Resident Evil 4, for which I just did not give a shit (yet).
Legend of Zelda: Wind Waker, Twilight Princess, Collector's edition (MM, OOT, Adventure of Link, LOZ)
All these Zelda games have been ported to newer Nintendo consoles as well. But they play great with the GameCube controller. The collector's edition has some stuttering BGM for Ocarina of Time and Majora's Mask when transitioning from one area to another, but that's not a deal breaker to me. Good thing is the GameCube release of them still supports rumble, unlike later rereleases and ports on the Wii Virtual Console and 3DS.
Luigi's Mansion
The first game I played on the GameCube. Another nod to the early Resident Evil games, including a hilarious parody on the door loading animation. Luigi's Mansion is pretty much made for the GameCube's controller, or is the controller build for the game? Either way, there's no reason to pass this short, but fun title.
Games that failed to meet my expectations:
Wave Race: Blue Storm
The gameplay just isn't as good as the N64 title.
F-Zero GX
Meh. I have had more fun with F-Zero on the SNES.
Super Mario Sunshine
It's a good game, but it's no Super Mario 64. Yet it is the benchmark for the most beautiful water graphics for that console generation.
Any first-person shooter on the GameCube that isn't called Metroid
Don't waste your time with them, especially with the James Bond titles. The GameCube controller's analog shoulder buttons makes shooting feel flabby. Also developers were still in dire trouble figuring out dual analog controls.
Mario Kart: Double Dash!!
I prefer Mario Kart 64 to this day.
Starfox Adventures
Pretty graphics, not so much substance, which is an unpleasant surprise for one of Rareware's last games as a Nintendo secondparty developer. The feeling is that this tries too much to be just another 3D Zelda. That fuzzy fur, though. I wonder what people would think of it if it hadn't been tied into the Starfox franchise? The original working title was Dinousaur Planet, featuring original characters.
Starfox Assault
Namco's less than average take on a Starfox shooting game made me miss Starfox 64/Lylat Wars even more. Why play the sloppy Assault when the tight gameplay of its predecessor still feels satisfying today?
