Oh man I can't even pick. The chiptune that plays in Sara's fortune telling parlor in Ys is very atmospheric. It even sounds better than the PC-88's FM version which came first.
The first three songs one hears in Dungeon Explorer. Title theme->Overlooking the world theme->bar theme (player select screen). Obviously I don't know the names but you get my meaning.
Dragon Spirit. I can't pick a single tune to focus on here. This masterpiece, which sounds better than even the arcade version (this happens a few times in the PCE library e.g. Tatsujin), is better experienced as a single piece of music. I give Sunteam credit for making me aware of this.

Magical Chase final stage: Variations on a Ra Melody. Hitoshi Sakimoto is the bomb, and he hits the bass hard.
