Does anyone know of a source for replacement GT buttons? I'm missing one of the I/II buttons and I can't find a replacement anywhere

Are you talking about the pads underneath or the plastic top parts?

I don't know a source for Stock Black ones but regular dark gray Turbo or pc engine buttons are the same. NES controller buttons will work as well.

Oh wow, if NES controller buttons work, that could be my in. I was eying up my PCE controllers, but like you say, the colours are all off.
Sweet, gonna have to open up a NES pad this weekend!

Paint them black with some gloss spray paint. Wait a solid two days so you don't get thumbs prints on them from using too early.

I ordered a really (really) cheap NES pad from China that has black buttons, I'll see what that looks like when it gets here. also, I used callipers to measure the buttons (I considered a shooting watch as a donor). There were small differences in size - 10.1mm for the shooting watch 10.4 for the NES and 10.6 for all the official PC Engine stuff. They all have the same tabs though. I think the NES buttons would work fine without too much play

This thread is giving me ideas! The Old Skool controller would fit the Retro Game Restore transparentcontroller shell so that no innocent PC Engine controllers would be harmed in the making, except that the buttons are ever-so-slightly too large and they jam up. If aftermarket GB/NES stuff fits original pads then there's a good chance some will fit the RGR shell. Also, I recall a junk controller for cheap that I could probably refurbish. I have several FDM 3D printers but it's just not the kind of thing I'm comfortable with using FDM (layer lines, not smooth, etc). Was thinking this would have to wait until I got into resin 3D printing.
